The inventory and content verification only enumerated top-level *.md files in .rulesync/rules/, missing files in subdirectories like rules/data-engine/. This caused false "potential injection" failures in repos with nested rule directories (e.g. ag-studio). Also fix symlink resolution in generate_to_temp to handle nested rule files.
