Stumbled upon the same issue today. Solved it by closing and re-opening Atom.

closing and reopening atom didn't work for me

It only happens to me when I try to close tab which contains empty unstaged changes (diff)

Moved this over to atom/github because there was some internal chat about how this issue probably belonged here because of #2073 (comment).

@BusfyJan - I was unable to reproduce, wondering if you have step-by-step instructions to reproduce? With a Git repo open I tried:

1. Edit and save a change to some filee
2. Click on the file in Unstaged Changes to bring up the diff
3. Click Stage All to stage the change (at this point the diff is now empty and says "No changes to display")
4. Click on the x to close the empty diff tab

steps 1 and 2 are okay
3. edit file to original state and save
4. click again on the diff (it is now empty)
5. try to close the diff (cmd+W)

But it seems to me like it happens only if you do these steps but before closing empty diff you need to work in Atom on other files and save them and switch between tabs.
Try to leave empty diff tab open, then work on other files (open, close, save, ...) and then try to close all the tabs (including empty diff) one by one.

I like to close tabs by cmd+W and I repeat that command very quickly to close all the tabs (maybe speed has something to do with this bug)
